She had saved him again. Restored his soul. He owed her more than he could ever repay, but all he could do was stand here and watch her leave. Take Faith back to Sunnydale to fight the big evil there. There wasn't really anything he could do but let her go.
What other choice was there? Tell her how he felt? Ask her to stay? Tell her that he had left Sunnydale to avoid his feelings for her not Buffy? He couldn't do that. He couldn't ask her to give up her life for him. She deserved things he couldn't offer. Like sunlight, and a family. So he would do what he always did. He'd let her go again without knowing. He wasn't going to tell her now, or ever.
